current stock and stock indicator discrepancies

I've been having issues with random products where if it is an item without variations the stock number may be positive but the stock indicator will show out of stock or vice versa. Most products are ok but this is happening on several.

On products that have variations we have some where it seems that the current (total) stock number does not get adjusted as product is sold. Usually the compounded stock quantity will update correctly. I am also seeing variations that say backorder allowed in the stock indicator column but I have verified that in woo commerce product page that the parent and all variations are set to "do not allow backorder".

I have ran the following tools on the ATUM settings page:
Clear ATUM's out of stock threshold
Update products' calculated properties
Delete ATUM transients

Here is one example of the incorrect inventory number and incorrect stock indicator for one of the variations.

It is difficult to figure out what is causing that issue on your site without a debug.
Are you using any kind of cache? If so, did you try to disable it?

And, when you ran the "Update products' calculated properties" and "Delete ATUM transients", did it fix the issues, or did nothing change?

Well, it turns out that the main issue (the stock quantity) was caused by my developer setting up variable products incorrectly. They had it set to track inventory on the parent and variations. I have fixed that and it seems to be working ok. I do still see items that have inventory but are listed as "out of stock" in the stock selling manager column. We aren't using the supplier/purchase order features so it doesn't actually seem to be causing any issues with the site, it's just puzzling why this would be wrong. We are using cache and I have not tried to disable it.

So the cache is one of the things that could cause this.
You can ask your developer to debug the issue.
