Something in your site prevents the product title from taking the correct name. Variations with less than three attributes should be created in the standard format. Before doing anything, you should check your site's plugins and find which one is causing the issue and why.
Once you know it and if you're sure that the names of the variations can be modified without problems, you should check the values of the variations' title fields. If they store the name of the parent variable product, and the post_excerpt field stores the values of the attributes, you can generate an SQL sentence to concatenate the values. Something like:
UPDATE wp_posts SET post_title = CONCAT(post_title, ' - ', post_excerpt) WHERE ID = XXX;

- Please note that some variations may have the correct name, and executing the sentence for them may set a wrong value.
